HGMD
We have the following mutation types:
- 46 Missense/nonsense mutations: Point mutations that alter the amino acid given by the codon the mutated base belongs to, or in the case of nonsense mutations even lead to premature stop codons and other erroneous signal sequences.
- 4 Splicing mutations: Mutations that lead to different splicing behaviour, for example by affecting splice sites
- 12 small deletions, i.e. mutations where a short subsegment of bases is removed from the sequence
- 2 small insertions, where a short stretch of bases is inserted into the sequence
- 1 small indel mutation, which is a combination of the previous two mutation types
- 6 gross deletions, which differ from small deletions in that they designate the removal of a larger number of bases
All in all, 71 mutations are given in the free version of HGMD. 69 of these cause Canavan's Disease, one is suspected to do so also, and another causes another condition called "Increased N-acetylaspartic acid excr. and macrocephaly" (which, incidentally, sounds much like Canavan's disease as well.)
dbSNP
We used the following query to search dbSNP:
ASPA[GENE] AND (("synonymous_codon"[Function_Class] OR "nonsense"[Function_Class] OR "missense"[Function_Class] OR "frameshift"[Function_Class]) AND "homo sapiens"[Organism])
This returned a total of 14 SNPs. One of them was silent, 3 of the others identical, 2 of the remaining SNPs stop gain mutations and the rest missense mutations.
Since searching for SNPs and ASPA alone (without the function classes) returns over 200 SNPs, we tried translating the DNA sequences and mapping them onto the known protein sequence to make sure we really got everything there is, especially concerning silent mutations. This did not yield any further mutations, so we only have one silent mutation.
Searching via NCBI's gene feature returned 3 mutations, all of which were already present in the SNP search results.
As specified in the task description, we disregarded insertions and deletions. These mutation types can have potentially distastrous consequences, when they lead to frame shifts in coding regions or disrupt important signals in the sequence, e.g. the stop signal or the translation start. Introns are more tolerant of such mutations than exons.
Comparing sequences with HGMD was easy; the only difference was a stop codon that was present in case of dbSNP and omitted in HGMD.
Visualization of the Mutations
The following visualization shows all mutations that we were able to find; we got slightly less than the intended 100, but we couldn't find any other mutations in the databases that were to be sampled for this task.
In the visualization, orange denotes missense mutations, red stands for stop gain mutations and green mutations are synonymous. The pseudo-amino acid Z was used to designate the stop codon.
