In general we find you often are too prompt with your conclusion, that a mutation "has to be disease causing". This always sounds so absolute, but even when it seems that a mutation really changes something in the structure, this mus not necessarily mean it is disease causing. So maybe formulate the conclusio less "hard".

In the minimise part concerning figure 2:

Did you also look at the precise positioning of the amino acids? Because Pymol just uses some kind of angle and bond defininition in order to declare a part as helix or sheet. I mean it is just a question of definition, when pymol shows you beta sheets or not.
