Nice discussion of the HSSP coverage. There is one option I should have mentioned when I set the task: By default, the search tools only report a limited number of results. If there are many hits better than the given E-value cutoff, then the tools do not report all relevant hits. Therefore, the coverage you found might be limited by the number of reported hits rather than the number of significant found hits.
